RNAs are functionally important biological molecules. Since the first successful prediction of the tRNA cloverleaf structure, comparative sequence analysis was applied to a wide variety of RNA molecules including rRNAs, group I and II introns, RNase P RNA, telomerase RNA, and tmRNA. The secondary structures of rRNAs were predicted in 1970s with comparative sequence analysis and has been refined with more advanced covariation algorithms. The analysis of the rRNAs in the recent high resolution crystal structures of the T. thermophilus 30s and the H. marismortui 50s ribosomal subunits validated the covariation-based rRNA secondary structure models and identified diverse kinds of atypical basepair conformations. The accuracy of the covariation-based rRNA secondary structure models, the systematic naming system for the description of basepair conformations, and the biological implications of non-canonical basepair conformations will be addressed
